Post subject: bleeding master cylinder

I replaced all 4 rorors and pads on my 02 v6 this weekend and broke open the rear caliper bleeds. During bleeding I got alot of air in the system due to crossed signals with my helper.After using a vacuum pump I still only have around half of the normal pedal pressure. Has anyone ever bled the master cylinder? Would a pressure bleeder bleed the m.c. along with the calipers? Thanks for any help. Embarassed
